My boyfriend in Decemeber got temporary custody of his children due to the mother not being able to take proper care of them. He is currently living with his parents but needs to move out. He is only seperated from his wife and not yet divorced as we are waiting for that to go through.
We were thinking of moving in together to save us each paying seperate rent but I am worried that his ex can stop us. Is there any way that she can stop us. His custody order is still going on at the moment and he still only has temp custody not perment. If we did live together would this also go against him in court.

She can't stop you from living together, but that fact that you are may go against him when it comes time for child custody to be awarded.
This is a matter you probably should discuss with the child welfare people.

no one can control how someone else lives..the mother of the children right now has legal issues with her own parenting. What is best for the children needs to be decided by father, he is the only one who is to address he own living arrangement and with the divorce pending he will have to address this and any other issues to be resolved.
She could kick up a fuss but if there is no legitimate reason (i.e. drugs alcohol problems etc) why the children should not reside with their father and you a Court would see that. The Court are only looking for what is in the childrens best interest. Do the children know you well enough to live with you though?
